Use a hard shell wax like Renaissance wax on the exterior. Inside depends on whether it is finished on the interior or not. If, not then there are non-rancid oils, like walnut oil, which can be applied, then the excess wiped out after 24 hrs.
Not all flutes will need the same treatment. Check your maker's recommendations, for their flutes, and then maintain accordingly. If no recommendations are offered, then use some common sense judgment, based on the type of finish you see. Do not leave excess oil on any flute for more than 24 hrs. Wipe all excess oil off, and buff lightly with a suitable clean cloth.

I use a lacquer finish on my hardwood flutes. Usually they only need a good dusting!

Though I do make bamboo flutes as well and leave them natural for the most part. I use Mineral Oil inside and out, making sure to wipe off any excess.
